Gintoki, Shinpachi, and Kagura return as the fun-loving but broke members of the Yorozuya team! Living in an alternate-reality Edo, where swords are prohibited and alien overlords have conquered Japan, they try to thrive on doing whatever work they can get their hands on. However, Shinpachi and Kagura still haven't been paid... Does Gin-chan really spend all that cash playing pachinko? Meanwhile, when Gintoki drunkenly staggers home one night, an alien spaceship crashes nearby. A fatally injured crew member emerges from the ship and gives Gintoki a strange, clock-shaped device, warning him that it is incredibly powerful and must be safeguarded. Mistaking it for his alarm clock, Gintoki proceeds to smash the device the next morning and suddenly discovers that the world outside his apartment has come to a standstill. With Kagura and Shinpachi at his side, he sets off to get the device fixed; though, as usual, nothing is ever that simple for the Yorozuya team. Filled with tongue-in-cheek humor and moments of heartfelt emotion, Gintama's fourth season finds Gintoki and his friends facing both their most hilarious misadventures and most dangerous crises yet. Gintoki apologizes for the embarrassing upcoming of Gintama once again after quoting the end after the movie "Gintama: The Movie: The Final Chapter: Be Forever Yorozuya". Aftewards, Gintoki finds out that all the people of the town have been frozen still. Gin and his friends, Kagura and Shinpachi Shimura learn that the people stopped moving as a result of a alien device Gin broke. They seek help from Gengai Higara but he dies after a short amount of time. In order to save Gengai, the Yorozuya attempt to avoid Gengai's fate but this time it is Hasegawa who dies. The Yorozuya keep trying ways to save Gengai and Hasegawa until they accidentally cause Piccolo from Dragon Ball killing Gengai and Hasegawa.
Gintoki and Company finds themselves interfering with time resulting in death of one person if they try to revive the frozen time. It is found that the clock has run out of batteries. To get the batteries Gintoki and Company encounters Shinsengumi and Katsura. The clock ultimately stops and a SFX character that came to life saves them by inserting the battery.
Yamazaki is ordered to stake on the Odd jobs as Toushiro learns that he is the legendary Shiro Yasha of the Joui faction. During stakeout he falls in love with Tama due to an accident at mall. He stalks Tama and has placed curse over paper by writing Tama and grouping himself as one of Kondo's stalker type. To solve this problem the Shinsengumi and the Odd jobs hold a marriage ceremony.
Part A Displeased with Tsukuyo's way of tutoring, Seita asks Gintoki to help him out with his studies instead. Gintoki is then forced to teach Seita history, but it goes off course; Gintoki's excuse being that Seita must first be interested in History to learn it properly. Part B Due to his strict parents, Shinpachi is asked out by Takachin to hold on to his ecchi mangas until it is safe. Now it becomes Shinpachi's problem to hide them from his sister. The young man asks the porn-mag-hiding veteran Sakata Gintoki for assistance.
Part A Sa-chan secretly hides away behind a newly installed one-way mirror in the Odd Jobs' washroom/kitchen in an effort to see everything there is to see about Gintoki, but she soon slowly begins to regret it as she peeks at Gintoki and Company's secrets. Part B Tired of the other Shinsengumi members talking badly about his duties as an inspector, Yamazaki decides to try obtaining a ninja license to become an official ninja to impress his comrades, after seeing Zenzou with one.
Gin-san's invited to a Joi Rebels reunion, where he finds Katsura and Sakomoto, fellow survivors of the Joi War era, reminiscing about the past. Sick of seeing them in OPs and EDs all the time, Gin-san tries to leave immediately, but he's shocked by the revelation that the organizer of the reunion wasn't Katsura or Sakomoto, but rather the phantom fifth man, Kurokono Tasuke.
With the letter from Takasugi proving to be a catalyst, the Joi rebel gang starts to remember Kurokono, and takes a trip down memory line to the Joi War era. After a gruelling battle with the Bakufu army, Gin-san and his comrades were taking a momentary rest at an abandoned temple.

After having her fortune told and indirectly wishes to be a man, the fortune teller grants her wish as a purple meteor blows up into Kabuki District, causing everyone in that area to have their gender reversed, except Otae and Shinpachi. How will the Yorozuya and Jyubei solves this dileema?
