As with both the Advanced Generation and Diamond & Pearl series before it, the Best Wishes! series begins with only Satoshi, headed off to the Isshu region, located far away from Kanto, Johto, Houen, and Sinnoh, with his Pikachu. After he meets up with the new trainer and rival Shooty and the region's Professor Araragi, he gains traveling companions in Iris, a girl from a town known for its Dragon Pokémon, and Dent, Pokémon Connoisseur and the Grass Pokémon specialist of the three Sanyou City Gym Leaders.
Satoshi excitedly arrives in the Unova region along with Pikachu, his mom, and Professor Oak. Meanwhile, Team Rocket's boss, Giovanni, has given them an important assignment in the Unova region. As Jessie, James, and Meowth prepare for their new assignment, Professor Oak introduces Ash to Professor Juniper, one of the top researchers in Unova. Suddenly, a dark storm cloud appears, and Pikachu is hit with a massive amount of electricity! Professor Juniper does a quick examination of Pikachu, but she doesn't seem to find anything wrong. Later on, however, when Ash battles a budding new Trainer named Trip and his first Pokemon Snivy, Pikachu can't use any Electric-type moves! Back at Professor Juniper's lab, we learn that Pikachu is still suffering the effects of the lightning strike during the thunderstorm. Just as Professor Juniper reaches her conclusion, the same dark cloud appears as suddenly as before! The professor then recounts the story of the Legendary Pokemon Zekrom, and everyone wonders if it could be responsible for the mysterious disappearance of Pikachu's Electric-type powers. Will Pikachu ever be able to use those powers again?
After being struck by lightning, Pikachu is having trouble using its Electric-type attacks...but a second strange thunderstorm heals the Pokémon just as quickly! Attributing the ordeal to the Legendary Pokémon Zekrom, Professors Oak and Juniper agree that further research is needed. Meanwhile, Team Rocket has arrived in the Unova region, and prepares to launch an operation designed to steal both Zekrom and Pikachu! Ash is eager to start his new journey, and armed with a new Pokédex and new Poké Balls, our hero sets out to meet as many Unova Pokémon as he can. While trying to catch a Pidove, Ash runs into a girl named Iris and her Pokémon Axew. It doesn't take long for Team Rocket to launch a plot to steal Pikachu, Pidove, and Axew, too! Of course, Ash springs into action, battling his old enemies Jessie, James and Meowth. He gets some help from an unexpected source: Oshawott, who has been following Ash and Pikachu since they left Professor Juniper's lab. Before long, all the Pokémon are safely returned, while Team Rocket mysteriously vanishes. The group visits the Pokémon Center, where Nurse Joy restores Pikachu, Axew, and Pidove to perfect health. Iris admits that although Ash acts "like a kid," she is impressed with the way he sprang into action when saving their three Pokémon. And Ash wonders out loud why Oshawott helped them out the way it did...
