Thousands of years after humanity abandoned the Earth, Shion Uzuki is hard at work developing KOS-MOS - a revolutionary battle android - when her ship is attacked by an alien life form.

The Woglinde suffers heavy damage during a Gnosis attack, and KOS-MOS flies into action on a mission to save her creator. After Shion escapes, KOS-MOS is picked up by the Elsa.

Once KOS-MOS and Shion become acclimated to their new surroundings, they get an opportunity to meet the crew of the Elsa - Captain Matthews, Tony, Hammer, and chaos.

The Elsa is pursued by an organization obsessed with recovering the prototype Realian MOMO. Later, the Gnosis armada launches an attack against the Elsa in hyperspace.

The Durandal races to rescue the Elsa, but KOS-MOS may be the only defense the ship requires. After docking for repairs, the crew of the Elsa is treated to a tour of the Durandal.

After docking at the Kukai Foundation, the crew takes a much need break by relaxing at the beach. Unfortunately, someone out there is still after MOMO.

Shocking accusations land Shion and the others behind bars. There's only one way to clear their names, but it involves a daring Encephalon dive!

Shion and Jr. enter the Encephalon only to be confronted by demons from the tragic past; Jin and chaos risk their lives in a deadly battle.

Shion and company continue to deal with the ramifications of their encounter with the past. Meanwhile, Albedo uses the Song of Nephilim for a nefarious mission.
