Quon Kisaragi is a mysterious young girl who speaks the first words of the TV series and is shown meeting Ayato in episode 4. Her standard expression of surprise or agreement is "Ra-ra" (or "La-la") and most of her dialogue is cryptic and musically themed. She and Ayato do not connect romantically, but she displays a level of both physical and interpersonal comfort and intimacy with Ayato that is unmatched by any of the other characters, even Haruka. She is also one of the few people who never treats Ayato as a curiosity or an annoyance, and she seems to have an understanding of his situation and what his eventual role is, calling him Ollin ("motion" in Nahuatl). Like Ayato, she has the marks of a potential instrumentalist. She and Ayato are both shown undergoing examinations, and while outside of her home she wears a vest-like device called a Life Module. Quon is skilled in playing both the violin and piano. She also is portrayed as curious about music that other people listen to on headphones, often taking them off to listen to the music.

Itsuki was raised in the Bahbem Institute with Makoto Isshiki and Helena Bahbem, and is the adoptive brother of Quon to whom he is very attached to. He is the leading researcher of the RahXephon and Dolems and studies their relationship with music. He once dated Haruka and is aware of the special connection between her and Ayato. He once tried to pilot the Rahxephon at Makoto's urging only to have the water surrounding it slam him against a wall, taking the form of Reika afterwards. For that he is highly envious of Ayato.

Two young sisters who took refuge at the Crimson Scholar's estate. Coming from a serf family of seven siblings, the sisters' other siblings died from hunger and disease. Due the harsh life of serfdom which their lord treated them like slaves, they escaped and hope to get a better life at the city. However, Chief Maid looks down on the sisters since their presence would bring trouble with the Crimson Scholar. Furthermore, she considers them "bugs" for allowing life harsh realities to control their fate rather than overcoming it and control their own lives as human beings and not thinking and planning their future. Upon asking the Chief Maid to teach them to become proper humans, they are taken unto her guard, working as assistant maids. Thanks to the education given to them, Big Sister Maid becomes knowledgeable about the different lives and social classes of human society while Little Sister Maid becomes an expert with food and drinks. Contrary to the knowledge of Hero and the others, they do not know the Crimson Scholar's secret.

Loki's only daughter, Hel is the goddess of the underworld. Portrayed as an adolescent girl with wavy pink hair, green eyes and glasses, and a strong obsession with her father, though the nature of it differs between the manga and anime. In the anime, she is seen to be trying to kill Loki at first as Odin told her that Loki and her brothers no longer care for her and hated her, thus, making her wanting to make Loki experience the same kind of pain she experienced. An (written En in the ADV release) takes on the persona of Natsumi Ginga (Anne Granger in the english dub version.) and lives with her "brother" in Juuban Odyssey Apartments. She develops a crush on Mamoru, and constantly tries to win him over, much to Ail's (and Usagi's) dislike.
