Kaguya was once the princess of the Lunarians, a race of people living on the Moon. She was exiled to Earth over a thousand years ago for the crime of using the forbidden Hourai Elixir to make herself immortal. Arriving on Earth in what is today central Japan, she was found by a bamboo cutter and dwelt among the humans she had once despised. Though the Lunarians looked upon humans with contempt, Kaguya came to love her new home. Her unearthly beauty led men from all across Japan to seek her hand in marriage, but none could successfully complete her trial of the Five Impossible Requests. After years of exile, emissaries arrived from the Moon; Kaguya had been forgiven of her crime and it had been decided that she should return. Kaguya, however, had grown to love life on Earth and had no desire to return to the lunar capital. Enlisting the help of her friend Eirin, Kaguya escaped from the emissaries and fled to Gensokyo. Taking refuge in an ancient mansion called Eientei hidden deep within a secluded bamboo forest, the two Lunarians began a new exile. During the events of Imperishable Night, Kaguya had been hidden in a secret pathway along with the true moon by Eirin to ensure any Lunarians sent to recover Reisen would not discover her. The heroines, however, did discover her, and challenged her to return the full moon to Gensokyo. After being defeated, Kaguya unleashed her power of eternity in an all-out bid to break the spell of the imperishable night cast by the heroines. Finally she relented and the true moon was recovered. She now spends her days living in Eientei in a carefree manner, sometimes holding exhibitions of Lunarian treasures there for the rest of Gensokyo to admire. Her long isolation has made her lonely, and she enjoys telling stories to any guests she might receive.

Youmu is one of the stranger entities in Gensokyo, part-human and part-ghost at the same time. Her two halves are not intermixed like one would expect from a cross-breed, but actually exist in physically separate bodies. Youmu has a straight-forward and focused personality, which complements her swordsmanship abilities well. However, her personality conflicts with that of her master, Yuyuko Saigyouji, who is very whimsical and playful in nature. Still, she serves Yuyuko as best as she can, tending to the gardens in Hakugyokurou and following her orders. Youmu commonly wields two blades at once, having studied some under her father, Youki. The longer blade, called Roukanken (Tower-Watching Sword) is said to be able to kill ten ghosts in one swipe; the shorter blade, Hakurouken (White Tower Sword), is able to cleave through a person's own confusion. However, not much is known about her particular style of swordsmanship, or her parents. What is known is that Youki, also a servant of Hakugyokurou, had begun training a very young Youmu when he suddenly disappeared one day, leaving her style incomplete. The characters for Yagokoro literally mean "Eight minds", and Eirin "Eternal jewel". A genius pharmacist who once lived on the moon. Kaguya persuaded her to produce the forbidden Hourai Elixir—the elixir of life—and consumed it. They were found out, and Kaguya alone was punished and was sent to the Earth, a fact which Eirin always felt guilty about. Sometime later, the moon court pardoned Kaguya's sins and summoned her back. Eirin and a handful of emissaries were sent to retrieve her, but Eirin found out that Kaguya didn't want to return to the moon. Acting out of her past guilt, Eirin betrayed and murdered all the other emissaries under the eyes of the earthlings who had fostered Kaguya. Eirin bribed the earthlings with the Hourai Elixir, in order to keep them silent, and went into hiding with Kaguya in Gensokyo.

Deep Blue is the leader of the aliens and the primary reason they have returned to the Earth. Deep Blue went to sleep within the Masaya personality, leaving Masaya with no memories of whom or what he really was, though he retained Deep Blue's disgust for the way humans were treating the environment. Unlike Masaya, Deep Blue is cold natured and cruel hearted. When he first emerges, he attacks Ichigo, cutting her arm. He also ignores Kish's plea that he not hurt Ichigo, determined to kill anyone who defies him. When Kish later challenges Deep Blue to a dual to protect Ichigo, Deep Blue kills him without any hesitation. Killing Kish enables the Masaya personality to temporarily re-emerge. Masaya is able to hold back Deep Blue when he tries again to kill Ichigo, then he releases the final mew aqua inside Deep Blue, which kills Deep Blue and himself but releases a healing force across Tokyo that restores Kish to life and heals the wounds of the Mew Mews, Ryou, Pie, and Tart. Though Deep Blue is the series primary antagonist, he does not actually appear until the end of the sixth volume of the manga. In the anime series, however, he appears in the form of a blue light to whom Kish gives progress reports. In the twenty-sixth episode, after Kish brings him a bit of mew aqua, Deep Blue is shown in a shadowed version of his true form until his full awakening in the forty-ninth episode. Deep Blue's death is also changed in the anime, with Masaya still holding Deep Blue at bay, but it being Mew Ichigo who uses her finishing attack to kill Deep Blue and free Masaya. To keep the true identity of Deep Blue a secret in the anime, he is listed in the original credits of the first two episodes as "Mysterious voice" with a question mark in place of his voice actor's name. After the second episode, he is listed by name, but the question mark remains in the voice actor's spot until the forty-ninth episode when his identity is revealed. At that point, the credits are changed to show that the voice actor is Megumi Ogata, who also voices Masaya and the Blue Knight. Deep Blue is one of the few characters in the Mew Mew Power dub version whose name remains unchanged, however he is also changed from being a savior for the aliens to being a destructive force that wanted to destroy the Earth, which causes the others to turn against him. In the Mew Mew Power English adaptation of the anime series, he is voiced by Scottie Ray.
